Chips for example chip torque chips, they say that you just send us a list of your mods and they will just re-program the chip to suit, they never actually touch your car so how will this possibly work, when I revived the ChipTorque chip from CAPA with the supercharger, it had only been tuned for the supercharger. So are they saying if I tell them I got: Port and Polish, Stage 2 Cam, Extractors, Bigger Exhaust, Bigger Injectors and more fuel they are just going to come up with some estimate of a program or what? And What does these chips actually alter or do exactly to a MPFI, Distributer Falcon. To things like, Fuel Trim, Ingnition, or anything?

Obviously to get the best tune you need to custom tune the chip to the car using a dyno. This said, most NA only require a bit more timing and less fuel to get some decent gains and thats what most chips do and its a fairly simple process with just a couple of engine specs.

So does ChipTorque Do custom chips tuning on a dyno? If so how much.

Yes some of their outlest do custom tuning I believe. If this is going on the supercharged engine in your sig then I would be looking more towards a fully aftermarket setup or maybe even a unichip (not as good but cheaper).
